It looks like you are using the Debian version of aide. After you change
the configuration and aide has run, you need verify
/var/log/aide/aide.log and make sure the changes are what you expected.
Then do:

mv /var/lib/aide/aide.db.new /var/lib/aide/aide.db

The next run of aide will then verify the files against your new database.

The "open_dir():Not a directory" message is a bug that is fixed in 0.14.
